I'm another who only uses Calibre to convert and read the ebooks. I store them in folders on my computer. I've seen too many devastating problems with other programs to store mine there. As others have said, I sort into author's names (each in their own folder, first name in front, then by series if there is one. If an author has a second pen name, then I usually nest that inside the folder of the one I know better, unless they are so totally different that they're in their own.

I too use Calibre as 1 large library that I use for sorting, converting and adding Meta data. I have used it for about 8 years and have more than 8k books.
I use it to back up all my books with all meta data on my PC and the Cloud so that if I need to reinstall Calibre or my operating system, all my books and library are in the same state as before.
Calibre is setup to see the most recent additions at the top. But it can be sorted by author, series, genre or date at startup using the settings. I find most recent to work well for me.
I have the Android tablet that I read on set up to connect and sync wirelessly.
I have added Calibre to my startup list so that it is always open for syncing.
